Time Machine can backup my entire hard drive, but can i set it to back up only 2 folders? If yes how? If not, how can i back up these to folders automatically?

You can, but you are really crippling the power of Time Machine. You should really be doing a full backup. Otherwise you won't be able to restore in case of an emergency. And you may be leaving out some of your most critical files without realizing it.
You can set Time Machine to exclude folders, so you can customize it somewhat. Or, use other 3rd-party software, perhaps an online backup, to do just those two folders. But maybe consider it as a secondary backup, and still use Time Machine as well.

I have found that the best thinng to do is let Time Mchine do what it does best. You never know when you may need to do a Migration and Time Machine is the best for this. Use a simple folder sync for something you want just for two folders. But really just let Time Machine do "it's thing":)

For two folder sync, I like a little simple free app called FileSync
