It really depends on what you use your Mac for and how you like to work. I recommend putting all of your files into your Documents folder and setting up subfolders in there that make sense to you. If you write novels, for instance, you may want to have a Novels folder and then inside that folders for each book with files inside that.
Of course if you are using iCloud Drive like I am, then you would use the iCloud Drive folder instead of the Documents folder. But soon with macOS Sierra you will be able to use the Documents folder as part of iCloud anyway.
