It would make it very convenient if I could reference a cell from a different workbook/file.
It’s very easy to reference cells from different sheets in one workbook, but I have not found a way to reference a cell from a different workbook/file.
Can this be done natively? Could it be done with an AppleScript?

There isn't a way to do that in Numbers. Using AppleScript or JavaScript in Automator could do it, but it wouldn't be automatic or anything.
So the best way is to design whatever it is you are building to all be in one Numbers document, with tables on different sheets.
