I don’t know which to rely on; “personal vault” or “primary vault”. I had to copy all the items from here to there to avoid loosing any! Which is better to make as my default vault?

So "Primary Vault" is usually used to refer to a vault file that you store on your own computer or in a cloud space, like Dropbox. "Personal Vault" is usually used to refer to storing your passwords on 1Password's online service. Both have advantages and disadvantages, but for some people they could use either one. Read some of the docs at the 1Password site for more info on each and inquire with their support if something still isn't clear.
As for bugs, I don't usually see any myself. I'd report them to the developer if you are still having trouble.
Secure notes are a good way to store things in your password vault that don't fit with other types of entries. For instance, I have notes storing combos for padlocks. Think of it as a place to put very sensitive information that you don't need on a regular basis. The Mac Notes app is for information that you need to have at your fingertips easily.
Storing passwords is primarily what it does. You don't need to use it for anything else. But make sure you are using it across all devices so you you can have very strong and unique passwords for every website and service.
