When I download the Adobe Flash Player update from Adobe and try to open it I get the message: the download must go through the App Store but the App Store doesn’t have it.

Going to the Adobe site is the best way. It sounds like you are simply getting the Gatekeeper message that prevents you from installing anything that doesn't come from the App Store. See http://macmost.com/how-gatekeeper-protects-your-mac.html to learn about that and how to run this installer app without changing this setting.
From the Apple Menu, choose System Preferences then click on Adobe Flash Player and then Updates and Check now. You don't need step 3.
