I am trying to create a chart in Numbers that will graph my data only if a checkbox for each specific column is checked. This way I can track many different items in the spreadsheet, then compare trends between different data sets in my chart without needing to either create a bunch of separate charts or a cart with all of the data at once.

How about having a second table that looks just like the first. But all of the data in it is linked to the first table and IF functions are used to populate the cells. So B3 in the second table is equal to B3 in the first, only if a checkbox is marked. Otherwise, it is a 0. So at least that line in your chart is zeroed-out.
