My thinking is that the items on each device that are difference will be erased. Do I sync them both together to the pc or separately.

No. That's not true at all. You can sync lots of iOS devices to one computer with iTunes. Each device will have its own settings and backup, separate from the others.
I do this all the time. I have an iPhone and iPad and both sync to the same Mac and both have their own individual settings. I even sometimes have them both connected at the same time and this both appear in iTunes and I can switch between each set of settings.
In fact, as an iOS app developer, I have many other iOS devices -- older models for testing. They all sync to my Mac and all have separate settings as to what syncs to each one.
It's great to hear that it's possible to sync lots of iOS devices to one PC. Can you please explain how to do that. Thanks
Just use them. Plug one in. Sync it. Plug the other in. Sync it.
That is a bit high level ... Maybe it is just screwed up on the PC version ... I know because I run into this problem with each of our phones trying to sync with all of the other devices apps ...
