I have two iPods with the same Apple id that I would like to separate for my two boys, but if I change one, the other seems to change too. How can I make them separate?

How are you changing them?
There is no one place to change an Apple ID. In iTunes you would sign out, and then sign in as the other ID. In the App Store you would sign out, then sign in. Same for iBooks. The same if you are using your Apple ID as a MobileMe or iCloud Email/Calendar/Contacts/Find My iPhone/Etc account. Same for FaceTime and Messages. These are all separate settings on the iPhone.
