How Do I Create a New Mailbox Like the “All Inboxes”, “All Bins”, Etc.?

Can I create a new folder/mailbox like the “All Inboxes”, “All Sent”, “All Junk” etc., i.e., one that would have separate subfolders per email account?

I operate three email accounts with Mac Mail (and that’s great!). As I go through my incoming emails in “All Inboxes”, I would like to enhance and systematize my email processing by putting some of the messages for example into a “Reply Later” mailbox, but still retain the info on which account originally received them. And I wish I could do this easily, just as I can move messages between, say, All Inboxes and All Junk and they will automatically keep remembering which account they belong to, without me having to worry about it when I move them. So could I create a similar “All Reply Laters” folder/mailbox, with subfolders for each account?

(Flagging the messages is great for this purpose – in theory. In practice the flags tend to get all messed up if I need to open one of the accounts in webmail from time to time.)

You can do something pretty close to that with a Smart Mailbox.
    Use Mailbox, New Smart Mailbox.
Then as the criteria, change "All" to "Any" and add:
Message Is In Mailbox: (mailbox in account 1)
    then add another:
Message Is In Mailbox: (mailbox in account 2)
Now the Smart Mailbox appears in its own section on the left sidebar, but you can Control+click it and choose Add To Favorites.
Then collapse the "Smart Mailboxes" section and maybe move it to the bottom of the left sidebar.
