I am trying to create a video in iMovie 09 that has cutaway pictures, but also has a logo at the bottom of the screen throughout the duration of the video. Right now it will only let me have one or the other. Is there a way to keep the picture-in-picture logo and still have photos fade in and out, or is this not something that iMovie allows?

You can't have more than one of the same effect at the same time. So two picture-in-picture effects like you are trying to do won't work. You'll have to render out the entire video once. Then import it into another project, then add the logo.
Or, move to a more pro solution like Final Cut or Premiere.
