I have a program loaded called: CleanMyMac 3 on my 2009 iMac, running High Sierra, and I’m not sure if I should be using this to clean files from my hard drive?

No. I recommend NOT using any cleaning or maintenance software. At best, it just costs you some money and adds something to your Mac you don't need. At worst, some of it is actual malware, showing you ads and giving you warnings to scare you into buying more software or services.
I don't think CleanMyMac is particularly harmful, just not needed.
Your Mac will perform the maintenance it needs using just the system. You can practice good computing and not install things you don't need and keep your own files organized.
