Updates on Java for lion

Gary, now that we have to get Java manually for Lion, how are users to know about updates to Java at later dates?

I assume that once you install Java, that it has a mechanism for updating itself. Even simple small freeware apps do that nowadays, so perhaps the Java install does as well?
Worse case, if it doesn't, then when you go to use something that requires a newer version of Java, it would give you a message like "This app requires Java version X, please go get it."

Ok. And one other thing. What is generally recommended to disable in Safari for security? Is it Java Script?

Don't disable JavaScript. That will disable much of the internet -- JavaScript is used on almost every page. What is your concern? Just leave the defaults unless you have a specific concern.
One thing: Disable "Open 'safe' Files After downloading"
