The Documents folder in your user folder is the place meant for document storage. A good way to organize your files is to store anything you create there. Some applications will use other folders for various things. Like iPhoto uses the Pictures folder to store photos.
Keeping things organized in your User folder, and putting documents you create in your Documents folder can help when it comes to to migrate to a new Mac or to restore from a backup.

Once again, Gary gives good advice. “Documents” folder is your best friend. Create subfolders within Documents when it gets too voluminous for thumbnail or list view. “Command-Tap, then drag-drop” anything you wish to put into your subfolder. A “ferinstance” – “A_Pictures” to store all .jpgs you’ve downsized for email or Facebook posting that you wish to keep. A simple tap of the arrow next to folder’s name to turn it downward gives you (shows list) of the goodies in that folder.
