If I get junk mail on my phone and transfer it to the junk folder, is it registered as junk like it would be in lion mail?

Not really. It really doesn't do anything when you put it in your Junk email folder on your Mac either.
For advanced spam filtering, you should use a server that takes care of it. Gmail does this, for instance. I believe MobileMe/iCloud does it too, though I'm not sure.

This is incorrect. Mail on Mac OSX actually does quite a decent job at Junk Mail filtering. Perhaps "put it in the folder" is the issue as the appropriate way is to 'Mark as Junk'
Also, AFAIN, Mobile Me/iCloud do not currently implement Junk Mail filtering; one of its biggest failings ...
